The dock building tool is the top left tool from the ship tools window.
Harbors/docs can be build at every straight coast. To build a harbor choose the harbor building tool (the top left icon) and click on the coast of your decision.

The right image shows a dock that is connected to a bus stop so that passengers can transfer from bus to ship and vice versa.
